For some odd reason on my Android Phone, i installed the game via Galaxy App store and not Google Apps. If i uninstall and reinstall from Google Apps will i lose my progress?

yes, you will lose your game, but if your rooted make a back up of your game and then reinstall after that restore the back up data only.
It will restore the game to the point the back up was made.
